OK, dipping a Q-Tip in 90% isopropyl alcohol and gently scrubbing the contacts removed all traces of the discoloration and the system still boots fine. Thanks for everyone's help! The metal is gold-plated, the only way you can get it to discolor like that is to overheat it.
